The over whelming message was pretty people are attractive and smart people are goofy. And the Sheldon character (who was not originally intended to be the over whelming focus of the show, Leonard was) was a person somewhere on the spectrum that was used for comedic purposes. Basically they were making fun of him. However, as the show progressed, and they added more characters, they shifted to making Penny "smarter" and the "nerds" with far more dimensions to them. By the end, all the characters had multiple dimensions to them, all had flaws and strengths, and all were likeable/admirable to some extent or another.
